I logged in online and when I delete the folder it disappears and then reappears!!! I will suggest you two different ways to resolve it. 1. How Do I Delete Folders In Outlook 2013
Checking the box can be a temporary workaround, but I hope a proper fix will be released. It's been over a week, how long does it take to sync these changes? Has swap space a file system? It doesn't get rid of the empty folder but it makes life easier (at least for me).

- Is adding the ‘tbl’ prefix to table names really a problem?
- Then, set up Outlook again like it is for a new user, downloading the email from the server.
- I checked the folder permissions - the user had full permissions to that folder and was the owner.
- If the issue doesn't occur on owa, the issue may be related to outlook.

I went to File - Account Settings - click on Data Files tab - click on the folder you wish to be the default and then click on "Set as default" OWA = Outlook Web Access - it apparently doesn't have all the complex sync logic that the Windows app does.
To get there to make the setting change: In Outlook 2016, go to File – Account Settings.
